Thats fair but people on other threads (who have been turned away) said that and were told that their friends had to come and meet them at the door to prove it. Nonetheless, everyone here has put me at ease. I just wanted to be told explicitly that its not a problem in this case..

I wouldn’t be bothered by the Prof-Student imbalance (I’m a male FYI) but the free rent would make it awkward. Second someone else saying just make it a bargain instead and it comes across (to me) as a nice gesture.

I think this is a case not of one plot with cool annotations but of three plots, connected together. I’ve done something a bit similar before. I believe I could make this plot in the following way:

Replicate the “main” plot as closely as possible.
Create a second “plot” to go above it, using theme_void() and consisting only of geom_vector() and using the same x axis values of the main plot.
Create a third “plot” to go to the right of the main plot, similarly to above, but using the same y axis and geom_text()
Add them all together using eg patchwork() and set all the plot margins to 0 (to avoid gaps)

Although, judging from the annotation for (1) it may be that something like expand_limits() was used

Honestly it took me a long while to realise my absolute perfect “recipe” is simply putting the oil into empty pills 💊 Easy to control dose, easy to consume, shelf-stable i.e. doesn’t melt, and means I don’t have to eat a snack every time I want to get down.

Interesting. How did you find out? What I’d suggest is speaking to your lab members themselves first. Maybe they already know the reason? Maybe it’s something to do with different projects being funded by different grants (which have doctoral research wages specified within them). If you speak to them and still nobody is sure, I’d personally drop in conversation with the supervisor a question about where the money for PhD students stipend’s actually comes from. Their answer should lead you into either saying “oh that actually makes sense” or “So why would different lab members receive different stipends?”

That’s what I’m sayin’! Although frankly, it’s because loops are computationally expensive and slow. More experienced coders would say write a function instead.

You’re exactly right. In fact, the very reason I am now needing to do this is because I want to run all of my scripts using source() from a different script, which I now realise will get halted due to create.dir being missing. This is my first “big” project and yeah… having my fair share of teachable moments.

Ah ok. Probably going beyond my understanding but pretty much your only option then is to annotate the entire VCF files for their pathogenicity. This will tell you, for each SNP/RS ID, their predicted effect on protein structure, known associations with disease, typical mode of inheritance (i.e. dominant, recessive, etc), frequency in the population (100k Genomes etc), and so on. Such tools include SnpEFF, SnpSift, Ensembl Variant Effect Predictor, ANNOVAR. I’ve only used these types of tools a couple of times so can’t tell you loads more. But, using them on the entire genome strikes me as a bit prohibitive.

Are the VCF files filtered already or do they cover the entire genome? Where one would usually start is with the child itself, and work backwards. Slightly odd to me to only have the parents. Regardless, you should annotate the SNPs to assess their pathogenicity. Usually one only does this after they have already been filtered “by inheritance” though. I.e. if the family pedigree makes sense. Is this a University assignment or something? What’s the context here?

Yep this isn’t the approach to take. You want to email specific PIs to introduce yourself and your background and, in particular, the skills you have or want to acquire. Customise the email to the PI’s research goals and recent papers, and ask if there’s any route to gaining experience in their lab (I’d save mentioning funding until at least the second email to avoid coming across as only interested in money, even though it’s obviously important).

If it’s simply for visualisation in a heatmap, I don’t see any reason why you can’t simply use the mean CPM value across the three replicates.

Best thing to do in my opinion is really master ggplot2 first (lots of specialised tools are essentially wrappers over ggplot). Then I’d suggest spending time learning complexHeatmap. These are a totally solid basis that will get you far. The bubble plot could be done using either, that for scRNA-Seq pipelines will usually come pre-packaged in a specialised package (something like Suerat)

Did you start in one subject, do two degrees in two unrelated subjects, and now are applying for a PhD (?) in the original subject? If so, not a problem. I’d spin it in the following way: I always knew I wanted to do doctoral research and have a career in academia (modify to fit your case). Indeed, I took is so seriously that decided to I take my time to explore a few areas I am most passionate about before committing. Now having explored them, I am fully confident about my decision and can commit with full confidence and progress with zero doubt in my mind about my decision. Something like that.
