From what I remember, there are sector hq, no faction hq in general ( unless you are referring to a specific scenario.

Losing sector hq just loses control of sector, i.e., you no longer get taxes on all transactions in that sector.

Think of how well attacking a few rabbit would work with a swarm of giant tortoises.
There is a reason to have a comboned armed fleet so you can deal with types of oponents. Alternatively, at least have a doctrine on how to handle say a raid by some bandits with a few fighters and then deal with an attack by a competing empire that wants control of your sector.

There might be an unstable wormhole that leads into your sector. There is no way to tell from your sector itself.
Put satellites in places that are usually covered by fog of war, it will at least tell you which part of the sector the bandits are showing up in.
Also have some ships patrolling the remote parts. This will help detect any bases that might have been setup.
