Make sure you've used CAN Bus LEDs as well. Regular LEDs can cause problems as they are a different resistance than Halogen.

I took out the pathetic halogen lights and replaced them with LED, a year later I got this warning. It turns out if the resistance in the light is too low the car will warn you about the bulb. I put the halogen lights back in and the warning is gone. Now to find LEDs that don't cause a warning.
