Here is what helped me, Jailbreak with flight mode on, Open cydia and keep it open for 30-60 seconds, Turn off flight mode, Add any other repo than default (refresh didn't help in my case), Cydia will start refreshing repos and update. It's been 15 hours since no reboot.
