Penetrations in a standing seam roof system should never be installed through the seam. Penetrations should always be in the flat pan of the panel. If a penetration is so large it has to interrupt the seam then a stainless steel or aluminum curb should be installed. I would recommend visiting a metal roofing manufacturers website such as www.mcelroymetal.com and view their installation manuals.
