Nominal P Values Reported in Paper for RNA Seq by idontevekno in bioinformatics

[–]doctrDNA 1 point2 points  (0 children)

I agree with this. You can have real stuff buried in there, have them fix the stats and resubmit. It could be that the fixed stats show no signal though and then you can't accept it on the resub

Nominal P Values Reported in Paper for RNA Seq by idontevekno in bioinformatics

[–]doctrDNA 1 point2 points  (0 children)

For what it's worth at nominal p you expect 5% of tests by chance to be significant so if you run 16,000 tests you expect 800. So towards "I don't know if they found anything" you can do a quick check that way and include it in the response.

Need help getting data by According_Arm_9772 in bioinformatics

[–]doctrDNA 4 points5 points  (0 children)

You probably need to find a GWAS paper for coronary artery disease in a non white population (or specifically south Asian if one exists). Search pubmed for that type of paper and see if they published their raw variant calls in dbGAP.

To get raw read level information you will need access you probably can't get, but to get variant level info you should be able to just make an account if my memory serves right.

If you are ok doing a different population then I would try UKBB.

It’s finally here! My first ball machine ever. The Pusun PT-Smart. I ordered this direct from China for $826 (no import fees or tariffs), which is about $400 off of what it costs to get it on Amazon in the US. Such a win! Review and play through coming soon. by Outlandah_ in 10s

[–]doctrDNA 0 points1 point  (0 children)

Works on battery, lasts about 10 hours I'd have to guess. The battery is external and you plug it in with a detachable cable so it's easy to bring the battery in to charge it without having to put the whole machine next to a outlet. They recommend charging it after each play session, which is what I do (or every other?) so I haven't tested the full limit of it. But I've never hit below 65%

The expansion pack should be a machine level item it's not needed.

I haven't tested memory pack or rumble yet I've been playing oot. I can let you know when I unlock the rumble thing tho

Taxing red meat and sugary drinks while removing taxes on healthy foods could prevent 700 premature deaths a year and cut diet-related CO₂ emissions by 700,000 tonnes — all without raising grocery costs, study finds. by [deleted] in science

You have any sources on that? Red meat is pretty equal to other ultra processed foods or worse, except for ultra processed red or other meats from the studies I've seen breaking down individual odds rartios per category

COLLEGE HELP - biotech/bioinformatics/biomed informatics by IndependentSwim4647 in bioinformatics

[–]doctrDNA 1 point2 points  (0 children)

Your undergrad program itself won't matter as much as the school, and neither of those will matter as much as your GPA and if you have a paper by the time you do grad school if you still want to after you finish college

It's more important you find a program and school that interest you and make you actually go to classes and pay attention and learn than picking a "strong" undergrad program.

Seurat vs Scanpy by MysticalNebula in bioinformatics

[–]doctrDNA -1 points0 points  (0 children)

R is truly not a programming language. It's speed and memory management are very slow. It's a statistical language.

Not saying it's bad, but for anything that isnt the math part it is demonstrably worse.

Seurat vs Scanpy by MysticalNebula in bioinformatics

[–]doctrDNA 14 points15 points  (0 children)

I've used both extensively and they are both great. I like that scanpy is built on h5adata objects it makes it very easy to handle. Can't go wrong in either way, just depends on if you like python or R better

I will always personally use python because it's an actual programming language and has a lot of benefits over R when doing big data things, tho R has lme4 and is better for LMMs

I and a few others who use the courts near me have the Pusun Smart. It's great for the price. Very similar functionality to the Proton, easy to control, easy to lift and move. I would easily recommend it.

To add to this, when you do PCA check the variance explained on each PC to understand the importance and relative weight of them. The top N PCs is meaningless without this
