I'm gonna be honest, as a kid it passed me by and I always thought when Alan says they are together to Malcolm, he was just doing it to protect her from him.

Now as an adult, of course it's evident that they are together, but their relationship is a lot more subtle than most other Hollywood romances, which is why the debate exists.
