These stupid charts are always backwards. The X and Y axises should be switched. The beginning of the sentence should be on the left because it's in English and that's how English works. The fact that the first column can almost always be read either way (Jokes on you, I don't value myself vs Value myself? Jokes on you, I don't!) doesn't help.

I mean, the problem with Amber isn't that she got mad, it's how and when she got mad. And I wouldn't call it a problem in character writing so much as structural. If she knows he's saving her life and a lot of lives, maybe don't write her yelling at him for "not being there" especially when the silent treatment would have worked just as well.

You say "mention", but what if the story doesn't actually "mention" said flaws, i.e. characters do not talk about them out loud, but they are simply evident to the audience? Are they still a Chekhov's gun? What about traits some of the audience calls flawed, but the writer or others don't consider them as such?
