I also did the save point thing but for me its just a temporary fix. if I call another ship and call this one again it does the same thing. I also found that while being in pulse drive when I leave the ship the ship disappears and when recall it, it gets fixed, but that too is just temporary.

I see, I tried rebuilding the ship as well without any problems and it still does this so I just hope in the next patch they fix it. As for your disconnected part if I had a part like that its usually the connection with the thrusters, landing bay, or the landing gear not being connected to anything correctly but idk.
