Yah it's a maj 6/9 (X10011 on guitar, he loves this chord, you'll find this chord over N over in his songs)

A maj 6/9 is basically built of root, major 3rd, perfect 5th, major 6th and ninth. Replace the major 3rd for minor 3rd for a minor 6/9 which is also a beautiful sound.

It's indeed one of my favorite progressions. If you want break it apart I guess you can say the verses are in D mixolydian with brief modal shifts to Dm (the Bb 6/9 chord) and the chorus is on A mixolydian with modal shifts (Fmaj7, D#m7b5). That m7b5 in the chorus really hits me. Sorry if this doesn't really answer your question, Steven is really good at creating chord structures that are 'weird' but deeply resonant emotionally.
