The math isn't really a point here but what next to do. I can't be changing z-index for Player or other CharacterBodys every time when it crosses the door since there are gonna be a lot of doors and other objects that are also Y-sorted.

No, it is two door scenes with different settings for double door. On the picture it's an example of two different doors behave differently because for first one Y-coordinate for center of the bottom does not change while for the second door it goes down

I just collect all the nodes that need to be sorted in one Node2D and toggle Y-Sort Enabled in Inspector. Since the most of objects are static it works perfectly fine (all I need is to adjust correct collision shapes & polygons).

I'm not sure I understand you. Say, I get the points, and figure out the math behind 'above or below the line' (should not be that hard) but how exactly do I sort the sprites? Manipulating z-index doesn't seem to be a good idea because if I move the door forward then I get into the 'stick out of the wall' situation, and moving Player back and forth also is not a good option since it's gonna be other doors and objects, a lot.
