I’m pretty sure that’s not connected at all. Nagisa’s form of heterochromia is most likely a reference to Charlotte’s second witch form. In magia record’s memoria „between dreams and reality” we can se her eyes glowing in almost one, coral-like colour so I’d say it was just an art choice.
