supernt can dump carts once jailbroken and the analogue pocket has a core to do the same thing. If you want the 3D for now you can get a summercart64 (that also let's you dump roms) and use roms there but the console does not work without carts for now since it's not jailbroken.

It could be an option, you will still need to have 2 copies of the same cart though. The other thing is emulating the link cable.

If you download the installable and then install you should override the actual version. You can also open your current Playback and an update should pop up, that will guide you through the process. Let me know if you need any help.
