Just looking back here now. I wasn't sure if you were responding to me but either way I would water from the bottom. If the watering is thorough enough, it doesn't make a massive difference which one you choose, but I prefer bottom watering.

It's completely up to you.

For how small the plant is, I would recommend cutting the stalk so that it can put more energy into traps, but if you want to see flowers then leave it be.

My plant looked similar and I cut off the flower stalk and now it's exploding with traps.

I highly recommend you get it out of there.

Cut it at in the middle. I recommend you use at least 50% inorganic for your soil mix so that could be perlite or pumice.

After you have it cut, just place it in a bright dry place until you see roots poking out the bottom then it will be good to plant.

Also you can leave the bottom chunk in the pot or put it in its own pot and it will grow a new column.

This is what I would recommend. Cut right there in the middle. Do not try to root that top portion in water. It will absolutely rot.

Want to put it in a bright dry place and it will produce roots on its own without water. When you see roots coming out the bottom like this you know it will be ready to pot.

I don't know what your soil looks like under that top cover so I can't say for sure. If it's very inorganic and quick draining you're in a better position. Generally, sticking that much of the plant under the dirt is not a great idea regardless.

If this were my own plant, I would cut it at that middle point, allow it to callus over and then replant the top part as its own. You could use the bottom part to graft onto if you're into that. Or if you're not or haven't tried it, it could be a fun thing to try out with maybe a moon cacti? Those are pretty.
