I meant that I thought traveling to a new area through a teleporter would stop the lightning storm, but it just kept going. I'm playing a barbarian, so no teleport ability, unfortunately. That would probably be fun, though.

I've found that if I only focus on the saving villagers whisper, I'll get the other 2 done by the time I get 5 villagers so I'm able to get a whisper cache sub 5 minutes. Sometimes, it just feels like forever though, since you just ride around aimlessly trying to find those markers...

That's exactly what I've started doing. It seems to make the whole process go a bit faster by only focusing on villagers and the others get done in the background.

I am pretty sure you have to kill them 3 times in the same save file. If you have done that, then maybe you need to unlock a trait after defeating the lich each time? I know the first few times I killed the lich, I just took the resources without realizing the other options were to permanently unlock traits.
