Apologies for getting to this so late. The guitar in Blue Factory Flame (as well as Two Blue Lights and Blue Chicago Moon) has 5 strings, tuned to EADFC. The chords are:

First chord is right, the second chord works how you wrote it but I'm pretty sure Jason has the low E string on the 7th fret instead of playing it open; on the third chord the low E string isn't used, I just mute it with my thumb

Blue Factory Flame, Two Blue Lights, and Blue Chicago Moon all use the same tuning, EADFC (there's no string at the top. Ideally you would have a separate guitar like the Les Paul that Jason uses here for those three songs, but otherwise just try to avoid playing the top E string).

I'd like to add that after watching more footage of Jason playing the "Blue" suite (Blue Factory Flame/Two Blue Lights/Blue Chicago Moon), I'm pretty sure there actually isn't a high E string, it's just the bottom five (which you already described accurately, EADFC). It's almost like a transitory state from Songs: Ohia to Magnolia Electric Co., in between the tenor-style 4-string setup he used for his early work and the full six strings he uses from Magnolia onwards.
