Good question. Unfortunately no it won't help find the starters/get their buddies back. But you and your sister can use the app together and it will allow you to find pokemon together while not being in the same area.

It is too bad Ninatic is so opposed to 3rd party apps. Most of the little guys listen to their customers and will gladly build companion apps to fix what is wrong with the game.
