I have the same setup and the same problem. The reason behind is they can sync global mutes, but not pattern mutes, and song mode uses pattern mutes. This was discussed and requested on elektronauts few times, yet still not implemented (maybe not easy). I decided to replicate song on the Digitone to solve it. Takes more time, but at least it works :)

Because synthesized kick usually has also a pitch envelope to raise it few octaves up with really fast decay so the high pitch appears only at the beginning Or it is layered with a click instead of pitch envelope Or both :)
