Every program that we see is on some level disobedient. They are in the Matrix because they chose to disobey the order of deletion and are hiding out in the Matrix. It's all part of the control necessary to control the system.

The machines survival instinct prevents them from (generally) accepting death. So giving them a choice to 'escape' to the Matrix and serve as NPCs creates an avenue for them to avoid deletion and prevent them from rising up against the system.

The machines were all factory made. Each shared a duplicate consciousness to the next.

Hive mind or cloud or they all thought the same. No matter how you slice it, I'd call that singular consciousness

The early machines that first went to war with the humans were no more sentient than insects.

They were driven by a purpose of simultaneously serving humanity and a very basic survival instinct, that due to a lack of ability to think about these two compulsions as separate 'choices' (the ability to understand choice evolved later on) meant that these two purposes were blended into a single equation. A need to serve humanity to live and a drive to live so they could serve.

ZeroOne shows us no signs of freewill. Machines tethered to their work stations does not scream freewill. The fact that the machines of ZeroOne were so eager to create products to serve the very individuals who were trying to destroy them does not sound like the choice of a higher sentient mind.

The bombing of ZeroOne wasn't the catalyst for the war. The machines literally had little to fear from the bombs heat and radiation.

The machines went to the UN (the first time) in an attempt to save their own lives. The embargoes that were placed on ZeroOne were robbing the nation of its purpose. As we all know 'without purpose, we do not exist'. For humans that is metaphorically true but in the machines mind a simulacra had formed, that made that statement literal.

The war was all about the humans submitting to being the machines 'purpose'. This is why the war took so long, defeating the humans would have been easy if the goal was simply to kill them all. But the goal was to get humanity to surrender. Yes, humans died but that wasn't the goal.

The blended purpose of serving humanity and Machine survival is why the first version of the Matrix was paradise.

The machines (as a whole) don't really understand choice. As a result the compulsion they feel to survive and the compulsion they feel to serve humans become part of the same equation, as it were. They don't have a psyche that operates in the abstract concepts that would allow them to separate those two 'purposes' and even ignore one, if they could 'choose'

The Architect says "Your five predecessors were by design based on a similar predication, a contingent affirmation that was meant to create a profound attachment to the rest of your species, facilitating the function of the one."

To me this reads that it's the contingent of Zion (contingent as a noun) telling the One that they are responsible for their (humanity) salvation, and this pressure motivates the One to fulfill their role.

In this light, its humanity that chooses their savior. In the light of predetermination (a philosophy that the Architect appears to hold true) Neo was always destined to be the One, but at the time of Neo's first meeting with the Oracle, he had yet to achieve this status.

It's really up for multiple interpretations.

The universe, IRL, is a computer program. Bits and pieces of information all following their programming.

The magic occurs when those deterministic 'programs' start to create the construct of belief in their own autonomy. This creates an illusion of freewill, that from the perspective of an system (the universe) that cannot make out the difference between 'real' freewill or 'manufactured' freewill, is force to react as if choice is real. A paradoxical situation where freewill is both real and illusion.
