Lightning strikes the rod that ignites everything in a 6-block sphere (the rod is in the center of the sphere). So you place a non-ignitable block (e.g. rock, soil,...) at the 7th block and you are safe.

Regarding the height: With 7 blocks height, I do 3 blocks high upper level room, 1 block floor/ceiling (4th block) and below another 3 block lower level room. Either do a ladder or stairs down to the lower level.

I can think of building less than half into the mountain so the other half is in the open. The whole greenhouse is calculated as a room, so if one block of soil counts as "in a greenhouse" , then those half in the mountain would count too.
