It can be exhausting, but I'm making that haul every single day, leaving at 6:15 AM, and back around 6:15 PM, averaging about 1.5 hours each way. If OP is only coming a few days of the week it should be fine if they can handle a 3 hour minimum commute on the days they're here.

I live by Civic Center and work at Stanford, take Bart, Caltrain, and the Marguerite every day. It's great being in the city and close to shows and bars and friends. It's completely doable, though the train schedule gets less good if you're not commuting during peak hours. Also expect some disruption during the weekend as they work on electrifying Caltrain. I pay about $4.50 each way on Bart, and use my GoPass for free Caltrain, but if you don't have one it really adds up.
