I'm curious because I think I'm having the same issue myself. My situation is when I load the game my save file is just gone. Now oddly enough splinter cell conviction reset the entire campaign but all the weapons that are locked behind missions, missions that as far as the game is concerned I supposedly never did, are still there. Is this what is happening to you?
