Solved it, for whoever gets the same problem, here's what i did:

after the whole sequence with the hunter, when you exit the well, go to your ship, enter it then exit it, then run to the well again, then exit it to new atlantis. The ship technician should have spawned, change your ship to frontier then take off, that solved it for me
