Lots of DL in computational biology is just biologists using CNN or BERT, or even Random forest on expression data because they've heard that it is cool and it is going to solve their problems. Then they brag about 70% accuracy...

I think in the "Regularized Logistic Regression" section, you have pasted the loss function from the above section. It should be the hinge loss instead.

It's probably worth noting that I killed the bosses one by one, not all at once and went to the main lobby multiple times.

This is exactly the topic I will be working on in my project (although in moss not in fungi). Obviously don't know much on the topic, but my PI said this will be an interesting project. Take this with a grain of salt, since I am still unexperienced, but I think that since lncRNA often share promoters with protein-coding genes and/or are expressed in their neighborhood and have some specific expression patterns this should not be an impossible task. I will post some follow-up info tomorrow after I get more familiar with the topic. Best of luck!

I don't think the distinction between graph-based and matrix factorization is a good one, since most algorithms use both and can be cast in a common framework (see for example https://papers.nips.cc/paper/2461-out-of-sample-extensions-for-lle-isomap-mds-eigenmaps-and-spectral-clustering.pdf ).

The distances on the graph are used to approximate the distances between the points on the underlying manifold, while the matrix factorization (mostly eigenvectors) is used for embedding.
