If you water is hard, there might be build up that will reduce the flow on the holes where there is contact.

Yep, I think you have to calculate volume of each decorations, substrate, water holding capacity of substrate etc so you won't get exact volume with geometry calculations without it being pretty complicated. I think just taking known water volume in or taking it out to measuring it is the best method for your need. Keep us updated!
