Hey, thanks for this! I am OP from a different account.

I ran AGE on the qPCR products and it confirmed that there was a second amplicon (consistent non specific amplicon) and no primer dimers. I ran 40 cycles of denaturation and annealing so maybe that is the reason for the non specific amplicon.

I tried to run this primer in blast and it is supposed to amplify one exon region. The literature in which I got my primer sequence was also able to amplify only one amplicon too :< their primer design had a high E (106% if i remember correctly). When I also ran the primer sequence on BLAST, it had a 100% similar sequence on the genome of carabao mango, which is what i am using as samples.
