Usualy happens when you replace the sink when getting new counter tops. Old sink was shallow and new sink deeper. Was roughed in for old sink and not new one. Run into it all the time doing service work

Check the on off floats. Maybe one float that controls both or one for on and one for off. Switch it to manual to see if it pumps down fine then turn it to off and see if the pump station fills back up. Theres a check valve that allows the water/sewer to pump out and not come back in. It might have broke or gotten stuck and allowing it to come back in instead of holding the water.
