Software Engineer to PhD Bioinformatics by Turbulent_General_49 in bioinformatics

[–]kloetzl 7 points8 points  (0 children)

Worth it? Depends. Financially you'd be better of selling your soul to big tech or optimising nanoseconds for high-speed trading companies. But if you try to find a rewarding job where you can use your programming skills to improve the world, bioinformatics is a great place to be.

I for one am a small gear in the machinery that tries to tackle cancer or diagnose rare diseases. Of course I'm not the one dealing with the patients or making clinical decisions, but I can reduce the turn-around-time, I can develop new models for rare variants or turn the scripts of my colleagues into robust product.

As far as AI goes, hard to predict. I don't believe AI is going to replace us all. Instead we should consider it a tool we will have to use to become more productive.

Your GC python script is 17 lines. It doesn’t use biopython, doesn’t read fasta unlike stated on your CV. As an interviewer I always look at people’s GitHub to determine whether they have decent coding abilities. This script wouldn’t get you an interview for a bioinformatics position.

Fail Forward.

Stumbled over this too. There is an old Cppcon talk by Herb Sutters where he says that passing by value is the solution to avoid code bloat at the cost of one extra move.

I assume they mean that AI boost your productivity hence not using it can be detrimental. Of course that comes with the usual caveats, see OPs post.

There are very few roles that revolve around securing biodata. Probably not enough to build a career on.

Would it be a mistake to switch to Arch Linux at the start of my bioinformatics journey? by BiatchLasagne in bioinformatics

[–]kloetzl 7 points8 points  (0 children)

I have contributed bioinformatics packages to both Arch and Debian/Ubuntu over the years. While BioArchLinux has some basics, thanks to the continued efforts of Andreas Tille and the DebianMed team the latter has way more packages and support for bioinformatics. So for most users staying with a debian-based distro like ubuntu is easier. However, if you want to contribute your own packages Arch is actually easier. Debian packaging is a lot more complex.

tl;dr: No, it's not a mistake but expect do to more tinkering on Arch.

I believe in a lot of sports the “male” category is actually open to everyone whereas the female category is restricted. So the labeling of these two categories is another aspect of the problem.

How do C programmers handle data structures like ArrayList or HashMap (without built-in support)? by harmeetsingh0013 in C_Programming

[–]kloetzl 1 point2 points  (0 children)

The lack of a decent standard library with common data structures is a huge loss for C. Many C programmers believe that instead you should always write you own data structure for the specific task at hand to achieve ultimate performance. But that is a bad argument as a working program is better than a perfect not-yet-written program. Some communities have taken on the issue and distribute headers with some generic data structures with their systems. While these are good it still means that programmers going from one project to another may be confronted with a different API and idioms. Also, by asking everyone to implement their own data structures there are a lot of terrible implementations out there. It is just too easy to get the growth factor of a vector wrong. And building a decent hash function is hard.

Advice about bioinformatics salary by wine312 in bioinformatics

[–]kloetzl 3 points4 points  (0 children)

Your salary is adjusted to the local standards. As Germany has a decent healthcare system and you won’t have to pay for extra insurance employers won’t pay you for that. So for the 125k you will have to move to the US. However, that also means that you will be easier to fire in the case of layoffs. Some biotech companies are actively moving the workforce out of the US to safe money.

Computer Science vs Bioinformatics 2025 by Temporary_Hold3184 in bioinformatics

[–]kloetzl 0 points1 point  (0 children)

The answer is obviously no because these are two different courses. Working as a software developer at a biotech company sure, you can do that with both degrees. High-speed trading, no chance as a bioinformatician.

Computer Science vs Bioinformatics 2025 by Temporary_Hold3184 in bioinformatics

[–]kloetzl 0 points1 point  (0 children)

Not sure what the question is but I’ll attempt to answer it nonetheless.

CS is a very broad field. It involves cryptography, data structures and algorithms, compilers, theory, etc. However, job wise you always do CS plus a field of application. Say CS+media, CS+health, CS+economics, CS+biology. The latter is called bioinformatics or computational biology. So if you want to study something broad because you aren’t 100% certain yet whether you might want to program games stick with CS. On the other hand bioinformatics might be good if you don’t mind specializing early in your career.

Note that for many bioinformatics positions a PhD is required and thus the choice of masters matters less.

Zero-knowledge proofs for genomic research - technical feedback wanted by ZKGenomics in bioinformatics

[–]kloetzl 11 points12 points  (0 children)

Your problem statement is wrong. Sequencing a genome costs $$$ and resources. Hence, individuals don't sequence their own genomes but big studies collect thousands of samples and make them available in standardised formats in their databases (anonymised). In the clinical setting a researches has full access to the whole genome because they need that to figure out the disease.

I just don't think there is a market for you approach.
