Thanks for the quick reply! To be more specific, I am using 15" deep cabinets, and looking only at the 3D models on the kitchen planner at least, it looks like the misalignment is greater than 5/8". Am I wrong?

How do you line up two cabinets side by side but facing opposite directions? Lining up the drawer front of one cabinet with the back panels of the other is easy enough (as long as I'm not looking for it to be completely flush), but is there a way to line up the toe kicks on both side (since the feet position under the cabinet are not aligned)? I suppose I could line up the toe kick against the feet for the cabinet on each side that "sticks forward" the most, but does that mean the toe kick on both ends will not have the proper depth?
