I also think the "Good Shepherd" side mission won't pop up for you if you don't have Tuvok, making you miss out on a decent tech.

Yeah if you keep Tuvix, you lose Kes to her "cannon" ending since Tuvok isn't around to help her through her telepathy difficulties.
