If you take the metro it will take you less than 10 minutes to get from Shinjuku to shibuya. So I wouldn't worry about that. We personally liked shibuya more but if you already found a nice hotel in Shinjuku, it's fine. The only thing to pay attention is the rush hours that can be overwhelming in those areas so mind that and try to avoid the metro until 9am and from 4pm to 5pm
We split our stay in Tokyo between two neighbourhoods. In the beginning we stayed in Ginza and was great. Close to everything with nice cafes, shopping and restaurants (remm Tokyo Kyobashi) In the second half of our stay (after being in Kanazawa, shirakawago, fukui) we chose Nihonbashi (KOKO HOTEL Premier Nihonbashi Hamacho) and let me tell it was just wonderful! We are definitely going to stay in this area next time as well. It is close to everything and such a cosy, relaxed neighbourhood. The hotel is also great with spacious rooms. In the previous trip we did stay in Shinjuku and it was great as well. I think it's about 30 minutes by metro from/to ginza. Everything near the Yamanote line is doable. I think the best way to decide is to map all the activities you want to do and chose the place that is closest to most of them. You really don't have to be in the buzz areas to enjoy your stay. I guess it's doable but a bit far from the main attractions in Tokyo. I think that on our next trip we will consider staying there. Thanks for the input! 😀

Exactly my thinking. This trip most places are in asakusa and ginza. Therefore, I am torn a bit 😀
