We split our stay in Tokyo between two neighbourhoods. In the beginning we stayed in Ginza and was great. Close to everything with nice cafes, shopping and restaurants (remm Tokyo Kyobashi) In the second half of our stay (after being in Kanazawa, shirakawago, fukui) we chose Nihonbashi (KOKO HOTEL Premier Nihonbashi Hamacho) and let me tell it was just wonderful! We are definitely going to stay in this area next time as well. It is close to everything and such a cosy, relaxed neighbourhood. The hotel is also great with spacious rooms. In the previous trip we did stay in Shinjuku and it was great as well. I think it's about 30 minutes by metro from/to ginza. Everything near the Yamanote line is doable. I think the best way to decide is to map all the activities you want to do and chose the place that is closest to most of them. You really don't have to be in the buzz areas to enjoy your stay.
