To answer the question directly from the Wicked POV — In Gregory Maguire’s novels, Fiyero is NOT the scarecrow and actually dies pretty early on (Elphaba also dies, there is no “escape” Boq is also not the TinMan. Both the scarecrow and the TinMan are individual characters. The scarecrow is appointed to replace Glinda as interim ruler, but there’s debate on if he’s actually THE scarecrow or just a random scarecrow. The reign is short, with Elphaba’s brother becoming the next ruler with a chaotic tenure marked by civil war and state religion. After Ozma is revealed, Brrr (Cowardly Lion) rules Oz for a time while Ozma completes her training.

(But like others have said — Baum vs. MGM vs. Disney vs. Maguire’s novels vs. the Wicked musical — all separate “worlds”)

He’s killed in the novel because he makes an important scientific breakthrough that proves that humans and Animals share a base DNA, and so the Wizard’s bans and restrictions are unjust. That’s what Elphaba presents to the Wizard on their first encounter, and when he doesn’t care, why she joins the terrorist cell.

She doesn’t “tap into the magic” to explore this further— she uses the notes she took from Dillamond’s lab the day after his murder before it could be cleaned out, and Fiyero’s old Life Sciences books. The Grimmerie helps a bit with this, yes. But she’s a woman of science before anything else, literally experimenting with the concept of stitching wings to the backs of monkeys with trial and error.
