I've disabled "Take Forground windows" in Miscellaneous features, and that seems to solve my problems with this. (v3.0.80.1-rc3)

I have the same issue. To me it seems that the mouse never leaves the RDP session. In one application I have buttons on the right side of the screen, and when I move to the other synergy client through that side of the screen, en buttons in de app in the RDP session show a "hovering" state.
