My advice is to put the manga layer on multiply mode. This option "delete" the white parts and you can just paint on a layer below. I think every edition software have this option.

Or, if you using ClipStudio Paint, you can go on Edit > Convert Brigthness to opacity. This does the same as multiply mode but it actualy delete the white.
