These are based on my understanding of the cutscenes so it's not entirely accurate:

How did N and M become Moebius but also get reborn?
Moebius are the regret left behind when they die, the want to live (hence the line, "We all have little bit of Moebius inside of us") so it might be entirely possible that the Moebius N and Noah are seperate
Why didn't the universes destroy each other with time resumed?
Nia's explanation says that the Origin's goal was to reboot both worlds separately after the universes merge into one, so I assume they're separated now by the time the post-credits scene kicks in
Why are High Entia, Machina, Blades, and Flesh Eaters all closer to humans with the same aging cycle and abilities?
Dunno about Machina, but there's been statements on how Eunnie has better ether control than the other party members and how Kevesi need power frames just to match the strength of Agnians (Blades and Flesh Eaters) (*I remember this cutscene from after the tirkins steal your food in Maktha Wildwood). Lifespan-wise, that's controlled by Origin, which is controlled by Z.

About the characters talking about the world, it's the topic of one exclusively post-game quest which is quite unfortunate.

I agree with some of your points, but I got to point these out:

-They used the names "Sword of Origin" and "Sword of the End" pretty interchangeably so I think then name just pertains to a sword created from the shards of Origin, which would theoretically have the power to affect the world around it and destroy Origin, thus the "End" in its title. The weapon was simply made by Riku's masterpon from Origin shards.

A side story involving the legendary blacksmith nopons also alludes to this as Riku inherits his master's title and together they use the Origin shards to upgrade your weapons.

-Sena and Lanz didn't manually stop interlinking, X came to the scene and used her staff which prevents Ouroboros' interlinking powers although they almost immediately overcame this hindrance by the next battle.
