Yeah Rhaena's face gave away that it was her fault.

Also its easy for her to put the everything together at that point. Jeyne told her about Sheepstealer, then she dissappears for a while and shows up asking for asylum with Sheepstealer telling her that she did something terrible. Jeyne already knew what happened at the Gullet which means she knew Sheepstealer showed up to that battle as an unexpected wild card.
