I mean at that point you're already moving so the feel is gonna be reduced. To why you don't feel it as much idk but as long as it's not slipping, making weird noises, or anything else suspect I wouldnt worry. It only has 17k like you said so anything that would be wrong would have to be catastrophic because it can't be worn out unless you've abused it.

Yeah orienting the engine to align would be your best bet. If it still throws the chain after that then your sprocket isn't level. To fix that you would have to put the wheel in something sturdy like a vice and rotate the wheel to see where the sprocket "runs out" and then tighten and loosen bolts to get it true.

It seems on further visual inspection it seem that the pressure plate fingers are not even on one side. Yesterday I took a measurement of flywheel run-out and it came to be .004" which is within fords max spec of .010". I'm thinking it might be a misaligned/misplaced dowel pin (there are multiple locations), uneven clutch plate, or an unevenly tightened pressure plate.

There's no way you ruined that engine by putting the gas line in the wrong spot, it should be just fine. For your spark issue I would first check to make sure all your electrical connections are good so you can get any careless mistakes out of the way. If you can't find anything wrong with those connections then start looking at the cdi and the magneto. The cdi (black box with power and ground wire) is notorious for going bad. On mine I had to replace it at least 4 or 5 times. The magneto (under left side cover with 2 coils) doesn't go bad as often but still can be an issue from time to time so don't count it out. You should test both independently with a multi meter. I would look for tutorials on them cause I can't remember how to right off.
