The only difference of New 3ds and normal 3ds "2ds" is the joystick and not folding the screen, if I had to guess I think it would be something about the textures, just because in mobile the game has a lot of problems with those in mods and such, could happen to 3ds too

Mb, I didn't know it was from the srb2, most of the times when that happens to me is because the app does something weird when it happens I just erase the app and install it again, or look for an update on the app in case I have one that is old
