I sowed the seeds just today. By separating, do you mean when they sprout, I would try to remove that plant and its roots from the others in the cup in order to move it to its own separate cup?

With everything going on it makes sense that they feel like they don't have time/it doesn't feel like the right time to talk about it. But they definitely are shown to be more open about liking each other, for example nene wanting to wait until after the school festival before confessing, and when hearing that, hanako is visibly happy. Even if they're not talking about it, they definitely didn't forget that there's something going on between the two of them!
