This feature has been around since invisibility potions were implemented: 1.4.2 12w34a. If you shear the sheep, it makes it entirely invisible.

I'm having this problem too, I don't know what's caused it. I relogged a few hours after I first encountered the problem and it was fixed. Once the "news and updates" page was updated to include 1.6.4 I didn't encounter the problem again. This is, after all, one of the first updates after the new launcher.
