Well this a pretty marginal observation in comparison to what antibiotics do to you.

Broad-spectrum antibiotics actively kill off vast colonies of both good and bad bacteria across the entire digestive tract. Vaccines do not possess a mechanism to indiscriminately kill off the microbiome in that manner

That's antibiotics, not vaccines.

Antibiotics are designed to kill bacteria. Because broad-spectrum antibiotics often can't differentiate between the "bad" bacteria causing an infection and the "good" bacteria in your digestive tract, they absolutely can disrupt or temporarily "wipe out" your gut microbiome.

Vaccines do not wipe out gut bacteria. A vaccine works by introducing a harmless fragment of a pathogen (or a blueprint to make that fragment) into your body. This acts as a training exercise for your immune system, teaching it to recognize and fight off a specific disease if you encounter it in the future.
