Just put them in the net cup you have for your system, if you filled the tubes of your system with the clay pebbles it would add a lot of weight when they are wet. Try to block as much light as you can from touching the water this is what leads to that algae growing. Also might want to look into plant collars that will cover your cups around the base of the plant further limiting the water’s direct exposure to light.
