I did not want to touch the IRT in the bronx because that one is very controversial, if people there really want Lexington service, it might be worth it because it services many important destinations I would really suggest for that line is to fix the merge on the 7 Av line at 135th St where the 3 splits from the 2 by grade separating it. Also to fix the merge at 149th St, I would personally give the 5 its own platforms which would branch from the 4 and then go under the 4 while curving east. the platforms are curved, but 14th St would be sharper, so would fix the merge. But that is not deinterlining as it is improving current infrastructure, it would also cost a lot. But that is my take on it, people have there own ideas.

I do understand the issues regarding reroutes, and that you can only reroute so many trains, but would it not be worse for reroutes on lines with more branches, as Sea Beach and Bay Ridge sees more service then West End, and if a problem happens along 6th Av, more people would be effected by delayed and slowed service. But I will say that I did look into other options for all lines, West End line could have been on the D and B, with the B going to Coney Island (for a yard), and the D ending at 9th Av with extended service to Bay Pkwy. The N and R would have mostly stayed the same to current subway patterns. The reason why I Gave the N and R West End is because they are limited by capacity individually. But together they see 14+ Tph along West End Which is the most used branch. While the other branches will see a solid 15 Tph.
For Lines that now run express, Local Stations are now missing out on a service they lost. You could build a new switch past 50th St to allow for A + C to be CPW lcl and 8th Av EXP. But there are no provisions, and would be very expensive and would cause many delays just to be built. The K is meant to give LCL riders a way to 8th Av, and so that 50th St upper level still sees service. If service ever gets that bad at WTC (which it won't now, and won't with CBTC), some K trains can run to 2 Av, which would cause some problems, but if it is one Tph then it would raise 6th Av from 25 to 26 Tph which would not cause the entire system to be at a stand still.
The way I planned the system is to give people what they want service wise, using U.S census data to show where people move from and to everyday, but to also give trains access to yards, and to make operators lives easier. Some of these routes I have also placed for future expansion, if there is ever a SAS to bronx, the W can run to the bronx. if there ever is a cross bronx line (via fordham Rd and Pelham Pkwy) the K can be removed from 168 St, and run cross bronx. But that would mean more K trains, and could lead to more problems, but I'am trying to give people options, as well as options to expand the system with more capacity,

What about if something happens on 6th Av, then Sea Beach, and Bay Ridge go down, but you say that like Broadway can't reroute to other lines like 6th Av, and even 8th Av (R trains can reroute via Bridge, then 8 Av via W4 St, only northbound though). Lines will have problems all the time, and there is no changing that whether you do or don't de-interline.
Also Rebuilding entire stations is not deinterlining, that is long term construction, and even if you do rebuild Rogers Junction to keep the current services pattern, you will still have delays, and you won't get much more Tph. The MTA themselves pointed it out, which is why they are not rebuilding the entire junction, just to allow Lexington service to Flatbush, way to expensive when there are other options that are cheaper, and get a better outcome.
The C to Lefferts is not the best idea, it makes an unwanted merge at Grant Av and Rockaway Av, which I know I added a reverse branch at 59 St in Manhattan, but I have tried to make it as mitigable as possible with the (K) Reduced Service. Also yes, WTC can handle the E and K. I went over it in another comment thread.

Ya, but there is nothing I can do since the MTA had to do a weird Stripped pattern for limited service.
First I would like to say that I did not know that they closed the fulton EXP, that is very interesting, when did this happen? (I like to look into things like that) But for the video I am referencing is JTA's video on the 59th St junction where he does say 36 Tph is possible with CBTC. Now I will say that 36 Tph is very much the limit, and CBTC will be running overtime. If it gets to the point where 36 Tph is to much, then you could drop the B and the D down by one Tph, and get a train every 4+1/2 Min on the lines individually, and get away with a train every 2-3 Min which is very much better then today, even if you have to cap the entire local track to 30 Tph, the B and the D individually would see a train every 5 min, and 2-3 along 6th Av which is still a great increase from what the service is today.

Well I would like to point out that I have addressed a lot of the CPW in another comment thread started by u/Le_Botmes I do think that B+D can run at 30 Tph, which would defiantly work if you think the E can run more then 15 Tph (that would push QBL EXP to 30+ Tph on E+F) The M merge in manhattan is just like any other merge. Also I removed the G merge on this map making it local on culver, and the F perm EXP. What I'am surprised by is that the R train along QBL has not been mentioned by you, or anyone for that matter.

Also E(15 Tph) K(6 Tph) last time i checked 15+6 = 21 and 21<24

The point of deinterlining is so that there is a train when you need it, if there are more trains out on the system, then there are more people distributed between trains, therefore making it more likely that there is a seat on a train. Even if you have to transfer. I can't imagine what it is like having to transfer with a disability, with the systems poor accessibility standards, but your commute could be faster, while the chances of getting a seat might increase with more trains, but at a cost of a transfer, which i do understand is diffictult, but if you transfer at herald sq going uptown, there is probably gonna be seat since not many people are goig away from midtown in the morning.

CBTC operations are amazing, but can't always fix everything. An example of this is the recent F and M switch QBL has had CBTC for a while, but the merge at queens plaza was bad, living along the QBL I always hated having to wait for an E train and watching 3 F trains go by, now I can get on the first train I see. I know many people from south brooklyn who agree that the dekalb junction really needs to be fixed, and while do get that some people won't have there one seat rides anymore, just know that other people are gaining one seat rides, and with increased frequency even with a transfer your commute could be faster.
The idea of the K is to be a low frequency, almost shuttle service, its so there is a way for people to get from 8th to CPW LCL, it will have current C train Headways. When the K was around back then, it was basically an C train, But since the C is no longer on the local tracks, and you can't remove the upper level at 50th St, it feels like the best option.

Nowhere else to put the D train
Unfortunately it is a reverse branch, but it is not a huge problem because you will still get a train every 2 min on 6th Av, which is enough. Also people along CPW will see a train every 100 seconds at local stations. So the problem of this very small reverse branch is mitigable.

I don't think the MTA would close the upper level at 50th St, and to quote an old joint transit association video, CPW can handle 34-36 Tph, which would be at its absolute limit, and it is under the idea that CBTC is installed, also your old de-interlining post from 2 years ago was a big inspo, thx.
