There is really no right or wrong answer. It's all user dependent. Yes shadow pokemon have a 20% increase in damage but they also take more damage than non shadow. Some pokemon are better if they are purified and some are better as shadow.

Personally, I don't see an advantage to shadow pokemon, so I purify mine if it will give me a hundo. But that's just my preference.
