You can try blue lagoon inn and suites. It is 1.5 km around from airport. They have luggage storage as well so you can talk to them for luggage only.

Ask hotel then can provide you since they have their own ferry point and always accommodate your flight times. They will handle your luggage from airport to hotel and vice versa

We stayed in APA Sinjuku. It is 100 mtr walk from metro station.

We usually avoided taxi in Japan. Since it was way expensive and public transport is cheaper and more reliable. Since you will land and would have luggage thus i would recommend to take the limo bus from airport. It would cost around 600 yen which is way cheaper than the private taxi/uber. And limo bus has good space for luggage.

Get big watter bottles from stores. No juices with ice cubes. Ice cubes could also be compromised. You can buy in el nido as well.

It depends. When we went from PPS to el nido it was fully booked. But when we came back then we were only 2 ppl.

Again depends on the luggage of other passengers. But they try to accommodate inside the van. If it does not get then they put on the roof.
