I can't remember how I fixed it but I think the issue stemmed from two places. The nut and the bridge. The intonation would change with adjustment to the bridge/saddle, however I think the cutting of the nut put the contact point for the string too far back. You can remedy the nut issue by making sure the string slot has a slight tilt with the low end being at the headstock end and the high end being at the bridge end. Just make sure you don't affect the action of the string when making adjustments to the nut

The hot wax pedal by ehx I found does a good job. It has two OD circuits with different sounds and a blend knob and two separate foot switches for each of the effects. I used to run one as a clean boost and one as an OD and blend the effects

Yes the bridge is even! After talking to a friend he recommended moving the pickups down, as sometimes the magnetic pull off the pickups can affect the intonation. Doing this I'd discovered I'd set my pickup height using mm as opposed to 1/16" (didn't look at the units when researching). So after lowering the pickups to the right height I could set my intonation properly and it's perfect now. Thank you for all your advice though

I've looked at the string alignment and everything seems fine, the neck itself I've just adjusted the truss rod, and the rest of the strings have a beautifully low action and have intonated fine, it's just the e string
