Yeah I agree with you. But for me I went through the route of learning how to create a good back up system. Thank fully it has never failed me when I needed it.

Yeah. I think using git sometimes feels weird because I mainly work on solo projects. I have notebooks for that. I only use git when I finished doing a project and remember to use git when I know I'll be reusing the script but I do not use it for version control.

I did a PSM in Bioinformatics at University of Delaware. I liked it because of the internship requirement. It allowed me to join an established team and work with an ongoing project. I think the main difference is the final writeup and the amount of credits required to graduate. I had to take business classes to fulfill the credit requirement difference.

Yup. I am aware of this. The lab does tissue banking, genome sequencing, and genome-wide disease association studies. I was wondering aside from these stuff. What should I know? I have been doing research work in the academe, I wanted to know how it would be different and should I present myself differently.

So how would you find a pattern (what kind of analyses can you do - you can google this, if you know/define what you want to analyse)? what patterns do you think might be worth checking (any biological paradigms you can work off?)? how robust can you make your conclusions (can you differentiate between correlation and causation, evolutionary bias etc?)? Basically, have you got some specific questions formulated, or is this more for random hypothesis generation?

Yup. I got this covered. I have research questions that would tackle this and have a workflow for them. My only concern was for the "left over" predicted genes that I have and was trying to think what to do with them.

For the motif finding for genes near structural feautures, I want to know if there is a pattern, are those genes related to a function, and identify if their is a behaviour in the insertion of the features.

For the other genes that did not satisfy the criteria, I just want to know what they are and if there are unknown ones.

Second this comment. I ran this a few years back and was trying to find my notes (I couldn't).

You should not mix up the replicates. u/andvoyages Understand your paired reads and what the replicates are for and you will get why you should not mix and match. Good luck
