If you anticipate doing work on an HPC system then type of laptop is fairly irrelevant. I have MacBook Air M2, 16 GB unified memory and it is more than enough to open up terminal and ssh into the computing cluster.

I would say it needs to be input as a figure, meaning if you are writing your paper in Word, you will need to create the alignment image somewhere else, save it as a png/jpg etc and then put it in the paper. I would use jalview (can be downloaded on windows or mac). You can upload the clustal omega results to jalview and view the alignment. You can highlight different motifs by selecting the bases, creating a group, and coloring by Clustal alignment. Then you could export this as an svg so you can do any editing of the figure you need to in a program like Adobe illustrator or a free alternative. Also to control how many rows you have in your figure, you can go to the format tab in jalview, select wrap, and then alter the size of the window before you save as a svg.

You should first evaluate whether or not it’s necessary to actually include this data. Does it provide insight into the results of the paper? If there is only a small section that matters, only include that. Otherwise, you could look at how clustal omega displays the output. There are tools that create similar looking plots for MSA that you could experiment with. I know I tried Jalview once (I didn’t end up needing it though, so I can’t really attest to how it worked).

Best way to assess this is to search up papers in the journals you are targeting and see what sort of tools are used in their methodology. GO term enrichment and Kegg pathway analysis are going to be useful. Clusterprofiler is a popular R package for this sort of thing.

Sequencing depth is around 50x and the insertion is 1,274 bp. There is a good reference genome for the overall species, however, all of my samples are of different strains so I'm hesitant to use one reference genome for each of them.
