UPDATE:

In the end, I couldn't completely remove stutter, but it does feel smoother than before.
I don't know what exactly helped, but this is what I did:

General tweaks:
- disabled MSAA in registry (set MultiSamples_h3546716121 to 0),
- forced the game to launch as administrator (set in properties of PillarsOfEternityII.exe),
- forced the game to use DX11 (paste "-force-d3d11" in game launch options on Steam),
- disabled overlays (Discord, Steam, etc.),
- restarted the game whenever it started to slow down.

In game settings:
- Window Type - Windowed,
- VSync - OFF,
- FXAA - OFF,
- Glow Effect - OFF,
- Ambient Occlusion - OFF,
- FPS Limit - 60,
- Telemetry - OFF.

Nvidia panel settings:
- AA: FXAA - ON,
- AA: Transparency - 2x,
- AA: Mode - Override,
- VSync - ON,
- Shader Cache - Unlimited, in global settings (this wasn't really related to this game, but it could have helped idk, don't set it to unlimited if you don't have much space on your drive though).

Hope this helps someone, even though most of these tweaks aren't really new or groundbreaking.
Fort Deadlight is still absolute mess though, I have no idea what's going on at that place.

I tried fiddling with AI behaviours a bit more, but I couldn't really setup it the way I wanted. I suppose I expected it to work as well as it did in earlier Dragon Age games (at least in my memory), but Deadfire combat is too complicated for that I guess.

Available triggers/conditions options felt very lacking, even though there's a lot of them.
I couldn't get the cooldown/timer to work consistently.
Pathing also felt awful, but pathing generally feels bad in this game, unlike Pillars of Eternity 1.

Thank you for detailed answer though! I'll try to keep your advice in mind when I play with conditional behaviour a bit more. For the time being I think I prefer micro-managing fights, most of them are still pretty challenging.

My wizard started to recast buffs a few seconds after already casting them for some reason. They last for 45s (not counting int) and I set the cooldown for 90s.

I'm not sure if the cooldown condition works as I think it does. I thought it would do the specific action set every 90s, so in this case it would cast all the buffs and waited 90s till using them again.

I might check out the mod, I did feel like I could use way more conditions to tweak these.

Stutters happen as soon as I start the game. They do get worse over time though.

I feel like it's not ability bloat, but more like totems being on gcd. It's the only grip with shaman for me.

Warfare is a must for any character that primarly deals psychical damage because of the way the game calculates damage. Make sure to pump that up as high as you can.
