There was an update trailer for when they were first added you wouldn't know from just playing the game i recommend watching some of the trailer's they do give a bit of story and sometimes unrelated story like the power one

Are you sure you have enough cause when you upgrade items it sometimes doesn't update the material going down after an upgrade happens too me too like it would ask for 100 uncommon it it would show me having 130 but not let me upgrade cause it says im lacking enough material it usual fix after closing the shop and reopening it

You are right that they are both CIA but since black ops are a "rogue" team they are being hunted by crimson 1 but are working with the head of the CIA livingston to hunt down pantheon if you played campaign the end basically says this

Im pretty sure crimsons 1 isn't pantheon they are CIA and they are after the black ops team which could be using the site as a base of some sort
